The direction the beehives face matters. Try turning them around and see if the bees will go in.

DISCLAIMER: For those who are building the farm, the safety feature that K1 adds underneath involving the 3 comparators and 3 repeaters should be built last or once the chests are filled up!

Make sure you watch the video. There is a redstone torch under the brewing station that didn't make it into the schematic. I had an issue with my water bottles not staying on the brewing stand until I added the missing redstone torch.
