Hope you don't mind a perfect stranger throwing in his ideas, what mods do you use? If Ruins is not in the mix, I'd recommend you adding it in. It adds new structures to the world gen, that are defined by template files in its resource directory. There's many really good structures in the default content, including some quite savage dungeons. And if you look for the really mindblowing stuff, check out the content packs of some people. Put it all together to have incredible dungeons auto-generate, and then add some structures from around the community into your map.
It's quite easy to test certain structures if you use Customized worlds with normal structures turned off, and put that single template file into mods/resources/ruins/generic. That way, you can pick the very best structures for your quest world.
I've discovered Ruins some years ago, and dungeon brawling is what I spend most time on in Minecraft ever since.
